I am testing out the disk explorer (i.e. not registered yet).

Everything works fine at the top level directory, but when I go to a subdirectory the transfer fails.

jfileload works on both the parent and the subdirectory?

It should work with any folder. Could you check read/write permissions on directories on your FTP server?
